Speaking from a logical perspective, Cas’ handprint wouldn’t have gone away. It was fucking burnt into his skin. That was major scarring and it wouldn’t have just gone away.

So, boo on continuity.

This question was addressed during breakfast at NashCon. Jensen said when Cas healed him at the end of Swan Song that included the handprint along with every other scar. 

I’m not a Destiel shipper and even I want the handprint back. All of Dean’s scars told a story of what he’s been through and personally, I don’t like they just wiped it all clean (unless the show actually ended with Swan Song then I could see that working better, Dean would start fresh with a new, hunting-free life). If they could just bring back the Samulet and handprint then we can all be happy and bake cakes made of rainbows and smiles.
